Plot: Eight months after banishing Dr. Robotnik to the mushroom planet, Sonic lives with the Wachowskis and made friends with Union students such as Rias and her Peerage, Issei, JNPR, RWBY, Izuku, and his classmates, etc, due to the fact Sonic is not a fanus but living blue creature or blue blur due to his speed than Iida and attempts to help the public as a vigilante hero with little success due to his recklessness While on a fishing trip, Tom advises Sonic to remain patient for the day his powers will be needed before he and Maddie depart for her sister Rachel's wedding in Hawaii including one of Union Headmaster invited is Azazel, and Jin Toujou, leaving Sonic in charge of the house for the weekend. Meanwhile the League of Darkness members: Cinder's team, League of Villains, Phantom Task, and Vali's team overwatched at Wachowskis. The League of Darkness learned that blue creatures went speedily around the world.

While staying at home, Sonic is attacked by Robotnik, who has escaped with the help of Knuckles, an echidna warrior, and returned to Earth for revenge on Sonic. However suddenly, Sonic's friends: RWBY, JNPR, Rias and her peerage including Issei, Xenovia (two part of Rias's peerage) Irina Shidou, Ichika and his harem, and Ryuko Matoi came to rescue after they witness the sense by Koneko. But they were defeated by Knuckles as Knuckles demands the location of the legendary Master Emerald - an ancient relic that grants its user ultimate power and the ability to change reality to their will - so he can bring honor to his ancestors as the students confused or shocked hearing the red Echidna about Emerald holds the ultimate power including the League of Darkness witness the words. Sonic and Union Students were rescued by Miles "Tails" Prower, a young fox who idiolizes him and has come to warn him and Union Students about Knuckles.

Sonic alongside Union Students convinces Tails  to help him find the Master Emerald while Robotnik reunites with his assistant, Agent Stone, and, scheming to steal the emerald, offers to "help" Knuckles but Robotnik met with League of Darkness as "offer" to "join" League. Following clues on a map given to Sonic by his former guardian, Longclaw, Sonic, Tails and Union Students find a compass within a temple in Siberia. Knuckles, League of Villains, Cinder's inner circle, Phantom Task and Vali team "allied" with Robotnik track them and chase Sonic, Tails and Union Students down a mountain. Meanwhile at the temple within Siberia, Sonic, Tails and Union Students notice a marking and pictures within the stones, it shows in ancient times 

"In ancient times, a tribe of Echidnas assembled the seven Chaos Emeralds, creating the Master Emerald, an item they could use to wield great power. Destroying countless armies, then travel to Earth, as single Echidna warrior took out the Devil, Angels, Fallen angels, Dragons and other supernatural beings and the two brothers (RWBY) in single no match to the power of Master Emeralds. Then the order of Heroes, the Owls. took the emerald from the Echidnas, going to war in order to retrieve it"

And the Union Students realized the Owls were the first heroes from the beginning.

Robotnik also give Villains a robots and exoskeleton such as Gauntlet, laser weapons, etc to engage Union Students including Sonic. Knuckles reveals that he lost his whole tribe the same day Sonic lost Longclaw. Despite this brief moment of sympathy, Knuckles, League of Darkness and Robotnik steal the compass. However, Knuckles begins to question Robotnik's sense of loyalty and honor when he mocks Sonic for choosing to save an injured and unconscious Tails as Union Students helped both Sonic and Tails but instead falling instead of the compass before causing an avalanche upon them.

Meanwhile in Hawaii, Tom saves Sonic, Union Students and Tails by using a ring to teleport them to the wedding. Rachel's fiancé Randall and his wedding guests reveal themselves as undercover agents of the Guardian Units of Nations (G.U.N.) and of course international heroes and Vali Team made Union Students, Azazel and Jin Toujou revealed international heroes Vali team were the undercover agents of Guardian Units of Nations and undercover agent GUN to gather information on League of Darkness, capture Sonic and Tails, and arrest Tom. The three are rescued by Maddie, Union Students and a vengeful Rachel, who reconciles with Randall after he confirms that his feelings for her are real. Meanwhile, Knuckles, League of Darkness, and Robotnik find an underwater temple containing the Master Emerald.

Blaming himself for Tails' injuries, Sonic decides to face Knuckles and Robotnik alone however Sonic was stopped but only to come by RWBY, Izuku and his class, Rias and her peerage, Irina, Ichika and his harem, and JNPR and they goes to the temple, where they fights Knuckles and League of Darkness to keep him from taking the Master Emerald. Robotnik exploits the distractions and trick the League of Darkness and seizes the emerald, which explodes and sinks the temple into the water. No longer needing Knuckles and League of Darkness, Robotnik betrays him and tricks League of Darkness except with League of Darkness leader would mind of Allied with Robotnik and leaves him, Union Students and Sonic behind. For League of Darkness they managed to escape by portal and informed their master. Teaming up, Sonic, Union Academy and Knuckles manage to escape just as a recovered Tails rescues them in a biplane.

In Green Hills, Robotnik uses his new abilities from the emerald to create a giant robot resembling himself. Sonic, Tails, Knuckles and Union Students work together to fight the robot and its accompanying drones and reclaim the Master Emerald, but it breaks, splitting into the seven Chaos Emeralds. Tom and Maddie save Sonic, who uses the Chaos Emeralds to transform into Super Sonic made them shocked to Union Students and Headmasters. He destroys the robot, allowing Robotnik to collapse with it, before dispersing the Emeralds and reverting back to normal. In the aftermath, Robotnik is missing, and Knuckles fixes the Master Emerald from the remaining shards before making a pact with Sonic and Tails, to protect it from evil together instead of alone, and they start an idyllic life with the Wachowskis including Union students during the weekends.

In a mid-credits scene, G.U.N. and Vali team undercover agents searches the area for signs of Robotnik, while Stone is revealed to have survived and be posing as a G.U.N. soldier to avoid capture. He overhears Commander Walters receiving information about the discovery of a secret research facility housing "Project Shadow".
