Jonathan Herondale was born to Stephen Herondale and Céline Herondale. His mother had been fed Angel Blood while she was expecting him. This later resulted in him having extra Angel Blood of the Angel Ithuriel. Valentine Morgenstern, the man who gave his mother the extra Blood, later killed Stephen and Céline. He was raised by Valentine Morgenstern and was taught that 'to love is to destroy'. Valentine staged Michael Wyaland's death, making Jace believe that he was a Wayland. He was adopted by the Lightwoods at the age of 10. He went to live at the New York Institute. Alexander Lightwood later became his Parabatai.

One night in August 2007, he was on a hunt with his siblings when he noticed two Mundanes with the sight watching him. They were Simon Lewis and Clary Fray. The next day he told her about Shadowhunters and was forced to heal her with an Iratze after a run in with a Ravener Demon. Coincidentally, Clary's mother went missing. They encountered Madame Dorothea and saved Simon from Raphael Santiago's clan. He also shared a kiss with Clary in the Greenhouse on her 16th birthday. Clary got the Mortal Cup but Hodge Starkweather betrayed them and sold Jace and the Cup to Valentine. During his time at Renwick's, Jace sees that Valentine staged being Michael. Clary came to rescue him and they learnt that they were siblings.

Jace was banned from the Institute when Maryse learnt that he could potentially be Valentine's son. He argued with Maryse and faced a trial by the Inquisitor in the SIlent City. He was imprisoned there and witnessed the murder of the Silent Brothers. Due to mysterious Downworlder deaths, Clary, Jace and Simon ventured into the Seelie Realm. Clary ate some Faerie Food and couldn't leave unless she kissed the person she desired. She kissed Simon but the spell didn't break. She was forced to kiss Jace and the spell broke. Simon, feeling hurt, left the group. Some time later, Raphael showed up with SImon's dead body. They Turned Simon into a vampire. After hearing about Valentine's plan to use the Mortal Instruments, Jace visited him on a ship. Inquisitor Herondale tracked him and then trapped Jace in Malachi's Configuration, planning on using him as leverage against Valentine. WIth Alec's help, Jace escaped.He went onboard with everyone again to rescue Maia Roberts and Simon. He fed SImon his blood. On the boat, Imogen wanted to apologise and confront him about the star shaped scar on his shoulder, Jace ignored her and was left confused as she told him that he was exactly like his father, before dying in his arms. Clary drew an Opening Rune and destroyed the ship.

Jace was summoned to Alicante and he tricked Clary so that she wouldn't go, as he feared her safety. He also snuck Simon into the City. He spent time with Aline Penhallow and her cousin Sebastian Verlac. Jace got into a fight with Clary when he saw her present there. Despite this, he called her for help when he learnt that the Book of the White was in Wayland Manor. At the Manor, they freed Angel Ithuriel from the basement. The Angel showed them visions of Valentine experimenting on them, making Jace believe that he had Demon Blood. Meanwhile, Sebastian weakened the Wards and war broke out. Jace was furious after Sebastian's revelation as he murdered Hodge and Max. Together, Clary and Jace tracked Valentine and Sebastian and found them in a cave outside Idris. Sebastian revealed that he was Jonathan Christopher Morgenstern. He told Jace that he was Stephen Herondale's son. Jace then killed Sebastian. Valentine left for Lake Lyn. With the three Mortal Instruments, he summoned the Angel Raziel. He stabbed Jace and killed him. In turn, Clary killed Valentine and wished for Jace to be resurrected. Everyone celebrated Valentine's death.

A few weeks after the Mortal War, things returned to normal. But then Jace started having nightmares that resulted in him killing Clary in his dreams. He visited the SIlent City where he understood that the Protective Runes put on him had faded. Jace dreamt of Max telling him to cut himself. Lilith used this blood and possessed him. At Luke and Jocelyn's engagement party, Jace kidnapped Clary and took her to a building where Lilith was resurrecting Jonathan. Clary cut the Rune that kept Jace possessed and they escaped.

The morning after the possession, Jace learnt that Sebastian was alive and he was bound to him by the Twinning Rune. He asked Clary to join the two of them and she agreed. They travelled the world and dated each other. One night, Jace slipped out of the enchantment and told Clary everything about Sebastian's plan to create the Endarkened. Later on, at the site of the ritual, Simon and the others met up with them Simon handed Clary Glorious, a sword that could rid any evil. Not being able to reach Sebastian, Clary stabbed Jace and their bond broke.

Later on, Jace learnt that the Heavenly Fire was coursing through his veins. Clary bought Heosphoros and blessed it in the Accords Hall. During a battle with Sebastian, Jace got engulfed by Heavenly FIre that he couldn't control. Clary drew an Agony Healing Rune and saved him. Several Institutes were attacked by the Endarkened and Jocelyn and other Downworlder Representatives were held hostage by Sebastian. He demanded for Clary and Jace. Emma Carstairs told them that during the Institute Attack, Sebastian slipped that he was building his army in Edom. The group went to Edom through Faerie tunnels. Clary stabbed Sebastian with Glorious and his demonic side vanished, revealing the real Jonathan. He died shortly after. To leave Edom, Simon lost his immortality and memories of the Shadow World in a deal with Asmodues, the Prince of Hell. Soon after, Luke and Jocelyn got engaged and Magnus helped Simon retrieve his memories. Tessa Gray helped Jace learn more about his bloodline.

In 2010, Maryse approached Jace and told him to become the Head of the Institute. Jace and Alec went on a mission in Shanghai to get the Book of the White to heal Magnus and the other Warlocks. Jace revealed Maryse' proposal to Alec on the trip. Jace created good strategies to save himself and his Parabatai until the Warlocks returned from Avici.

Clary and Jace became Heads of the Institute. During Simon and Isabelle's engagement, Jace proposed to Clary. They were suddenly called to the Los Angeles Institute by Julian Blackthorn and Emma. After they returned, Clary rejected his proposal, leaving him heartbroken. They returned to the LA Institute and met Kit Herondale, Jace's relative. They learnt about Ash Morgenstern, Sebastian and the Seelie Queen's son. The Queen was held captive by the Unseelie King and they'd force Ash to render Seraphic powers useless. Jace and Clary were captured by the Riders of Mannan in the Unseelie Tower. They escaped with Cristina Rosales' help. They helped the LA Institute further. When they left to get water from Lake Lyn, their departure was delayed and they were pronounced dead. This caused the Shadowhunters to go to war against the fey folk.

Julian and the others helped cure the blight and he waged a War Council. They camped at Brocelind Forest. Clary and Jace acted as bait. The Cohort Members attacked the camp to murder them. They learned that Horace Dearborn had lied about their deaths. They knew this and marched to the Imperishable Fields to prove them being alive. They tried to force Horace into surrendering but he refused and the battle continued. Emma and Julian fought valiantly and the Cohort was captured.

Later, the Council voted for the Cohort's sentencing and election of a new Consul. Alec was elected and he became Consul. But the Cohort, threatening suicide, forced them to go into exile. Alec and Magnus prepared for their wedding and Clary told Jace the reason behind her rejection. The night of Magnus and Alec's wedding, Clary proposed to him in the New York Institute's Greenhouse and he retrieved the rings and asked her. They officially then were engaged.
