1. Sherlock is sick and John has to take care of him.

2. John hugs Sherlock sometimes when he's in his mind palace, thinking Sherlock never knows because Sherlock doesn't tell him. But Sherlock does actually know.

3. Someone asks if John is gay, and he says he's not, and Sherlock has to refrain from correcting him.

4. (SEASON 2-3 SPOILER) Every month since Sherlock's suicide that was nearly 2 years ago, flowers have been delivered to John. It's coming up close to the 2 year anniversary of Sherlock's passing, and John still hasn't figured out who the flowers are from. On the anniversary, flowers arrive with a note saying "Miss me?"

5. With Moriarty's return at Reichenbach, Sherlock has had PTSD. He's had night terrors, keeping him from sleeping for days at a time. Eventually John offers Sherlock sleep in his bed with him.
