Link is dead in Majora's Mask.
Fact or Fiction?
Well, one way you can look at this theory is that Link is not dead, and is in fact alive in a parallel universe. This is not my way of thinking, but I did, however, support this theory in one of my past works, Pori; A Zora's Tale, as well as The Lost Ocarina, for the sake of fanfiction making sense. But don't get me wrong, it is a proven theory.
For one, Hyrule Historia suggests that The Hero of Time is the Hero's Shade, a Stalfos who teaches you hidden moves in combat, exclusively featured in Twilight Princess. But in order to become a Stalfos, however, a boy must be a man at death, and young children become Stalchildren. Link is still a child in Majora's Mask, therefore preventing Link becoming a Stalfos at death. Another argument; some believe Link died when he fell down the tree. But they proved that when Link falls on a deku flower no matter the height, the fall does not take damage.

But what about the other theory? What if there was some sort of error in the official timeline? Don't believe me? Well, in order for this to make sense, I'm going down the path of ignoring the creators and going my own way.
There is a lot of proof that Link is dead in Majora's Mask. And I agree with every bit of it. I'm not going to explain the video since this question is so big, but if you do want to hear an explaination, go to Monologues; #GAMERS and check it out.

Anyway, in the sixth book of Artemis Fowl (i'll try not to spoil, but i won't promise you anything) Artemis goes back in time to save his mother from a disease. He is warned about the time stream but goes with Holly as his partner anyway, yadda, yadda, yadda, no surprises there. Not spoiling anything, there are some pretty close calls that almost change his future. Eventually, everything works out, (who ever doubted?), and the time stream goes on as normal. He later reveals that he knew he'd succeed because the time stream was in balance the entire time and no one can escape that. What could he possibly mean by that?
Well, moving off young Arty, no matter what happens scientifically during time travel, everything will always appear the same way in the future. You meet your future self and help them, grow up, need help from your younger self, get help, come back. It's that simple. But how does this relate to Majora's Mask? Well, everyone complains about the adult timeline not making sense because the ending of Ocarina of Time prevents the outcome of the adult timeline from ever happening. But what if it didn't? "The hero is defeated" occurs whenever Link dies during the course of the game in Ocarina of Time. Again, another episode to watch from Game Theory (Why the Official Zelda Timeline is Wrong). Well, taking the scientific way that time travel effects who you are in the future, decided before you even decided to time travel. So, the same events occur at the end of Ocarina of Time.
So, The Ocarina of Time concludes with Link revealing Ganondorf's secret. Now let's go ahead and move Majora's Mask over to the beginning of the adult timeline. Now, say Link dies in the forest without a fairy, since we all know that's what happens to non-Kokiri children and adults without a fairy. That would approve the theory that Link is dead. It also makes sense on how the time stream could have still gone through appropriately and end up with the missing hero in the Windwaker.
But what why is the Hero's Shade regretful before he died? Now, right after the events of Ocarina of Time in the child era, let's replace the borrowed game with the supposed Gerudo-Hylian War that everyone's talking about. You know, the one that is thought to have resulted in the destruction of the Kokiri and Gerudo tribes? Yeah. Well, say that no matter the outcome of victory, Link dies fighting in the war as an adult. Bam! Perfect explanation why the Hero's Shade (coughcoughherooftimecoughcoughcoughcough) died bearing regrets.
Maybe this makes sense. Maybe it doesn't. Now it's up to you to decide.

It's never confirmed that you have to be an adult to become a Stalfos.
