(Which, fair enough, I mean, it's only been a few months since ep.4...

..so not too long ago, but I can see why they would want to adventure a bit.)

But why does the game imply that Lukas has been there the whole time?

*instead of having Jesse say, "great to see you again!" has Jesse say, "where have you been?")

Lukas: Oh! I've just been helping people rebuild their homes.

Of course he would help people rebuild their homes, they all got destroyed!
